Problem with Shipping Integration Software - Shipping Costs Too High?

Our site received an upgrade by Shopify recently.  As a result, the shipping integration software which calculates all shipping charges by weight and communicates directly with UPS, Fedex & USPS is having issues.  At times, the shipping calculations are inaccurate - meaning either too high or too low.
